From what I have found out, just yesterday(15th), it was confirmed that Wolverine and the X-Men will NOT be returning for a Second Season. A real bummer for me. I was am so pissed. Really enjoyed the show.

"On April 13, 2010, Comics Continuum reported that according to an inside source a second season of the series seems very unlikely. On April 15, 2010, Marvel Animation Age confirmed the recent report that Wolverine and the X-Men will not be returning for a second season."
This quote is from Wiki, but from looking around on Google earlier, it seems to be official.

Now I am really mad. I was sooooo looking forward to the second season. And from what I had heard the series was really popular. So I really thought a second season would happen.

Here is a little more info. People are thinking it wasn't picked for a Second Season, because of delays.
"Yesterday, Comics Continuum reported that season two of Wolverine and the X-Men is "very unlikely". Further proof came when NickToons did not include the show in a presentation at MIPTV.
Today, Marvel Animation Age confirms that Wolverine and the X-Men will not be returning for a second season for reasons still unknown.
Wolverine and the X-Men season two has been in production, although there have been some delays. It is unknown whether the delays are because the show was not renewed or if the show was canceled due to the delays. Hopefully we will get an official statement soon."

I'll believe it when Marvel comes with a statement.
